Hi James,

Yes, anytime you change a Fortran file you have to recompile to create a new executable that reflects your changes to the code.  You only need to recompile the files that you modified.  I don't have a lot of experience with RegCM4, but you should be able to just make icbc and make sst while you're fine-tuning your new boundary conditions.  Once you think you have everything correct, I would make clean and make all.
