For the GrADS descriptor files, you just need copy the file
ATM.1990010100.ctl to ATM.19900101.ctl and change the lines
dset ^ATM.19900101
and
tdef 31 linear 01jan1990 1dy

Do you use the line
options template
in GrADS descriptor file, then you just need one GrADS descriptor file.

I think something wrong in your above step. It should be Im = value-2 and
Jn=value-2. I don't know where it is. But I am sure using Im=value-3 and
Jn=value-2 is definitely not correct.

Im is the number of grids from west to east
jn is the number of grids from south to north.
