Hi,

Reduce value of alphae in regcm.in to 0.1 or even lower until you get rid of 
CFL violation message. Otherwise comment

print*, 'EMAN CFL VIOLATION:',i,j,cbmf

line in cupemandrv.f in Main code and compile again.
