Hello,

It is possible that this message is not related to ptop.  This message will also appear if your boundary condition data or your surface files are unreadable for some reason (perhaps the files exist, but the permissions are set so that you cannot actually read one or all of the files).  You should use either ncdump or ncview to check that your boundary condition files are actually present, readable, and not corrupt.
