Hi,
   It seems you dont have linked Makefile in Main directory. Go to RegCM3/Main/ and link appropriate makefile.

e.g

      ln -s Makefile_PGI Makefile  (If Portland Group compiler is installed)
or
      ln -s Makefile_IFC8 Makefile (If you have IFC8 or IFC9 installed on your machine)
