This is a cdo issue, not really regcm3.

You should have a look to the (new) cdo support page:

https://code.zmaw.de/projects/cdo

Regarding your question, it looks that 
you haven't compiled cdo with netcdf support.

Recompile it pointing to the locaton of your netcdf libraries

./configue --with-netcdf=/path/netcdf 

for example:

./configure --with-netcdf=/usr/local
